Ships that shouldn't be sunk?

Ahoy,

After playing the Blockade Of Germany mission in which you have to sink the carrier when it left port in Plymouth
- because if you sink it while still in port it wouldn't count for the mission [and as afaik you wouldnt have a chance to finish the mission off in that case since the ship is sunk/gone], i'm asking myself a question...

Having some free time now before the next mission will be tasked i'd be in the mood to sink a couple of prestigous vessels while still in port.

Would i risk altering the gameplay [because i might sink a vessel that should be sunk in a later mission] by doing so?
If that's the case is there a list of ships to stay away from?

Another related question is about earning renown points for docked vessels sunk.. would we receive any at all?
