You must rollback if you plan to:
- install or uninstall any mods or upgrades, - install newer version of SH3 Commander, - reinstall SH3, - do other major changes in the game files. I think there is no need to rollback in other situations. If you want to play without SH3 Commander options you just start your game directly, and that's it.
