I could be mistaken, so someone correct me if I'm wrong, but I don't believe JSGME changes any of the files in the mods folders, so, no matter what order you do things in, JSGME isn't going to put any files from one mod into another mods folder. And, yes, the current version (and some previous versions, since 1.1.4, I believe) won't let you uninstall in the wrong order. I believe the greyed out effect was added just to let you know that a mod has had files over-written. All of the changes are in the JoneSoft.txt file that is installed with JSGME.
