I asked the same question, except about the watch crew being submerged during heavy seas. Poor guys must be coughing up sea water all the time.
The sea keeping of the ships in SH3 is not rendered exactly as IRL - though I guess as accurately as the devs could at the time.
I'm hoping in SH4 this will be addressed.
