For SH5:
If you want to play with mods, I advice you to read the megamod TWoS, you will need to adapt the 'Generic File Patcher' install and run the Steam procedure, read the instructions.

If you want to play the stock game , you need version 1.2.0, plus you also need to install the 'Generic File Patcher', read the special procedure for Steam for it (read this carefully!), then load the mod 'FX_Update_0_0_22_TheDarkWraith' for patching bugged torpedos. Then you are go to play. But: SH5 needs a lot of 'procedures' to avoid game crashes or frustrating play, especially: Know how and when to save the game correctly and when not; use TC correctly; read how to use torpedos in the stickies, etc.

For SH3:
Any mod will do and are easy to install. The newest will ensure stable play.
Essential modlist for SH5 is "little bit" longer than that I'm afraid (It can be found in TheBerbster's tutorials IIRC). The problem is, even with such basic modlist , your game will be very unstable and still full of bugs due to modders errors and hidden mods incompatibility...That's why The Wolves of Steel is so popular.
