I think the 1 day "in base" at a supply ship is a Commander feature - I don't think the game adjusts down your DIB if you dock at a supply ship instead of returning to port. OTOH I've never done it without Commander so I don't know.
With or without Commander, though, you still get those extra days for hull damage.
It can be edited out by tinkering with career files in between patrols but I haven't done it for a while.
