In the game when you start a patrol (or end one) and you are in the office, you can go to the "leader board" to see what your total tonnage is. It's on the left hand side of the wall facing you as you sit at the desk. Just click on it and you'll see it close up. You can also keep an index card or a note somewhere with the numbers by patrol and add them up to get your total (kind of like a captains log for his career).

Also, as you can see below, I have the emblem for the USS Barb pasted on my signature. I assume if I get an emblem for another boat, I could paste that emblem in place of the one below until I am assigned the Gato.

Yep, you can put as many flags in your signature as you like (subject to forum rules).

If you file a commissioning request, I make the boat. Just make sure and check the fleet roster in the first post to see if the boat has already been made. If it's on the list, you can go to battleflags.net and download it.
