Try disabling anti virus software first. It did the trick for me. I had a similar problem (no need to restart though) and i have 2GB ram and 2.14ghz dual core. Some software just doesn't like SH3 + GWX.

JSGME doesn't have anything to do with being able to play SH III single missions or campaigns. All that it does is install mods that you have downloaded. Read the HELP file that comes with it & it will explain how to enable & disable mods. Also read the GWX 2.1 manual. It'll answer many of your questions.
