Hi!
There are just so many mods out there! Is there any way to find out what mods are incompatible?
I use JSGME, does it warn me if 2 different mods both exchange the same file?

First of all, as already mentioned, JSGME will warn you if the currently installing mod replaced any existing mod's files.
However, that doesn't mean that they conflict in the sense of messing up SH3's configuration.
For example, there are visual-only and audio-only mods that may overwrite an existing mod's files but that will just change what you see/hear in-game.
And there are other mods that overwrite configuration files but that doesn't automatically mean it will cause errors. It might partially/fully change the way certain aspects of one mod work but not other aspects.
Finally there might indeed be mods that conflict with each other to the point of ruining gameplay or maybe even causing unpredictable results.
If you're not sure, ask, but be specific about the mods you're installing and what they're conflicting with.

Okay, thanx. I know that I should be able to replace grfx and sound without problems but alot of mods mess with the cfg files.
I somehow wanna get Living SH3 mod and FF+RUB mod to work together but it didnt work.
When I install(copy) a new mod with JSGME, and then install a 2nd mod that will overwrite stuff from the 1st mod, is it corrupting the JSGME backup? (like, does jsgme save the modded files as new backup and therefore screwing my installation?)

No. JSGME keeps track of multiple generations of file updates and the order in which they were installed.
So if you installed mod #1 and then mod #2 updated a file updated by mod #1 and then you installed mod # 3, which updated a file from either of the 2 prior mods, JSGME will not let you remove mod #2 unless you first remove mod #3.
