If i add .zon file for any ship from another mod or just change it by adding zone from zones.cfg, should i add (change) .dat, .sim and other files for that ship?

be careful, now.
the files you mention (zon,dat,sim,et.al) all have pointers to other files.
simply copying-pasting and renaming is perilous and will normally lead to the land of CTD.
can i ask what you are trying to accomplish by swapping in a replacement .zon file? there may be an easier way to do what you want to do.

I want to add RFB ships with it's sinking system in FotRSU. Newer tryed RFB, but played TMOBH and there are you can put 3-4 torpedoes in the same spot and sink the ship. I want to add just the ships having the same name in the sea folder and having .zon file, or rename the same ships. As i looked at zones.cfg in RFB and FotRSU, there are only 1 last zone in FotRSU different, so i already have changed it number in FotRSU zones.cfg and changed it in FotRSU ships .zon files, and add the corresponding box in RFB ships .zon file. I'm not sure about last step, but as i see there are the same structure except 1 ship, still i can check the parent id. I'm already get that all zones in .zon file seems like attached to .dat file through this id, as .sim, .val and .dsd files as i understand too.

while i have worked with .zon files to the extent of varying the present values, i have not added zones to a ship model.
one of the other modders will need to read your post and provide some feedback.

What about .eqp and .sns files, is NodeName taken from ship .dat file or from Library folder?

Those call stuff from usually Library files.
As an example..........
The dat will have an M01 node
eqp file will assign a Main Gun to that Node.
Main Gun is in the Gun dats in Library file.

Well, if the .eqp or .sns files will call a node that the .dat file have not, will it cause CTD or just that equipment will not appear?
As i see there are different ship models in RFB and FotRSU, different coordinates, but for same nodes it's the same (may be not all, i didn't check), does it mean that i can add some nodes in RFB ships. dat files from FotRSU, for which equipment and sensors are assigned?

If a Unit is missing a Node in the dat file you can add it.
