So following the NYGM SUper Mod instructions/FAQ here
https://www.subsim.com/mods1/nygm/
I downloaded all the files, installed file 1 (NYGM Tonnage War v 2.5). No problem.
Then told JSGME to install NYGM3_New.
I get a huge Warning dialog box that runs off the screen and I cannot click whatever box at the bottom says "Continue anyway" or "Cancel" or whatever. I cannot move the dialog box up on the screen to see what my options are.

What am I doing wrong? The only way I can proceed is to use Task Manager to kill JSGME.

Not sure why the dialog box is doing that but I also don't recognize the JSGME version you're using.
Mine, there are just arrows to enable/disable a mod and if there is any overwriting occurring (like what your photo shows) there is a dialog at the bottom asking "proceed anyway, yes/no".

I re-tried it, and just hit enter. Obviously the "Proceed anyway" box must be highlighted, and it worked.
The version I was using was 1.1.4.26 from 2005. I downloaded a newer one, but accidentally selected the older version when I installed it.
Can I just install the new version, or should I disable the mods then reinstall?

Not sure but you can't go wrong by disabling the mods and starting over with the newer version.
