Hello there,
I have downloaded the mod and have vanilla SHIII on my PC (it's the correct version 4.0). I have a career on the go and I'm not sure if it'll still work with the modded version. Is it possible to do a new install and mod that instead or save campaign files if the modded version messes up? How easy is it to uninstall if I don't like the modded version?

The nature of the "Save" system of the game will prevent you from using old game progress after modding. The normal folder location is "C:\Users \UserName \Documents \SH3", where "UserName" is what you log-in to Windows with, and "Documents" might be "My Documents" depending upon the Windows version. You can copy the contents of the folder and paste it elsewhere for safe-keeping to re-use later, if you restore to Stock. After you save your progress elsewhere, then delete the contents of the Documents SH3 folder, and try-out the mod. This applies for all mods, or removal of mods. The game copies a lot of itself into the Save folder, to help it keep track of your progress in the game. JSGME, by its nature when written, will overwrite files in the Game folder, but the game will not overwrite those same files already in existence in the Save folder, even if they are quite different, hence you end up with a mix of both Stock and the mod, preventing you from getting either... LSH and a few other mods use an Install routine, so be sure you familiarize yourself with any un-install routine they may or may not use. With some, you have to re-install the game to get back to stock.
That said, you can use MultiSH3 (https://www.subsim.com/radioroom/showthread.php?p=314852#post314852) (Download (http://www.mediafire.com/file/y23nk3mhtd2uxcj/MultiSH3.zip/file)), which is included in LSH, and has instructions with it, so consult those... What you can do with it is create multiple copies of the game, and use MultiSH3 to create new Save folders for each, such that you have "C:\Users \UserName \Documents \SH3" for a Stock game, "C:\Users \UserName \Documents \LSH" for Living Silent Hunter, "C:\Users \UserName \Documents \GWX" for Grey Wolves, "C:\Users \UserName \Documents \NYG" for Not Your Grandmother's Mod, etc. etc. etc. adinfinitum adnauseum until you run out of hard drive space...
