Hello,
In SH3, are the ammunition quantities of the ASW ships taken into account by the game?
That is, if a Flower corvette has 40 submarine charges, it will stop launching after these 40 charges or will continue even though theoretically it does not have any anymore.

yes, DC and other ammo loadouts are taken into account, though vanilla figures are not very accurate. There is a mod project by padi (http://www.subsim.com/radioroom/showthread.php?p=2352840#post2352840) addressing this aspect of the game.
Other than that, you should be aware that there is a limit of 8, 16 or 20 km from the player submarine (depending on the atmosphere mod you are playing with), beyond which any unit is treated by the game as a mere point. If a ship or aircraft falls temporarily beyond this limit, or if you save and reload the game, all units (except the player sub) will receive a full ammo loadout and they will get their damage reset to zero. :yep:

... and you can find the weapons used by looking in the ship's folder (Data / Sea / ShipName) at the ShipName.eqp file. In the case of the Flower in "Stock", you'll find 2x DCRack for the duration, and 2x KGun from 1941 on. You would then do a "Search" in files (using something like Notepad++ (https://notepad-plus-plus.org)), in the Data / Library folder, and you'd find both the DCRack and the KGun in the "DC_R_KG.dat" and "DC_R_KG.sim" files. The sim file is what holds the listing for "ammo_storage", which is set at 40 each. If you are in 1941, that would work out to 160 cans between the four positions, and would be good for 10 heavy attacks on you, if you don't exit and save, as gap mentions, and the Flower re-set back to 160 depth charges!... :o - Heaven help you if it's after September 1943, and the hedge hog re-sets!... or if you happen to play a mod that Jeff-Groves helped on, and they have The Squid (https://en.wikipedia.org/wiki/Squid_(weapon)). nasty that... :salute:
