I am really confused - I installed this to my base game in my E drive; and it has created a Mods and data folder within its own folder? Is this right? Or does the Mods and/or date folder need to be in the base game directory? And what about the data file already in the base game; is it replaced with the one JGME created or added to?

It appears that the documentation was not read for JSGME. That has all the answers you need. The user guide link in my signature has more information than what comes with the JSGME installation readme file.
