Why are some ships in the manual twice? Is there any patch for that? Any posibility how to fix it?

Those that are repeated depict those that are also lit (neutrals)...there are two variants, lit and unlit.

yes, if you look at very well, there are slight differences between those ships

The first entry refers to the neutral(Lighted ship) the second one is the (unlighted ship):up:
