In SSIII I Like to Captain The 1944 or 1945 IXD2 Boat ~N~ Would like my DECK GUN ~N~ AA FLAK GUN Crews to FIRE on ECKO Torpedo Boats

I Order Them to:

Man The Deck and Flak Guns ~ Which they do
Deck Guns Crew Fire At Will ~They Fire on SHIPS ONLY
AAGuns Flak Gun Crew Fire At Will ~ Which they Do ~BUT~ ONLY on AIRCRAFTs
Deck Guns Aim Weapons ~ They Do
AAGuns Flak Gun Crew Any Target ~ WILL NOT FIRE ON ECKO TORPEDO BOATS ~ MUST Do It Myseft

Try ordering them to fire at nearest warship.

Flack will not engage ships, only aircraft.

If you wish to use the flak gun against ships you have to man that position yourself. Like jimbuna said, the u-boat crew can only fire upon aircraft with the flak gun.

If your deck gun and flak gun crews will not fire upon a target, even after you have given orders, then you've encountered an old bug that has been a problem for many kaleuns. In that case, you have to jump to each gun position yourself and then back to the bridge. This will cause the AI crew to then begin attacking their targets as you have ordered them.

So just use the following key combinations to "wake up" your gun crews...

F10 and F4 to jump to the deck gun and back to the bridge.
f and F4 to jump to the main flak gun and back to the bridge.
g and F4 to jump to the secondary flak gun and back to the bridge.

As far as I know, if you want the flak guns to fire at any ship you have to shoot them yourself.

Also, it's ELCO, not ECKO. Short for ELectric boat COmpany.
