First of all, I am using version beta 0.8.2. I uninstalled and reinstalled.

When I add a node for cmdr_AIHumanSub (to replace the deleted ship)

1. I add a node Type 10 Sub Type -1
2. Add a 6 sub type 0/SH4/shsim/cmdr_AIHumanSub
3. On the right side I get:

-cmdr_AIHumanSub -cmdr_AIShip
-cmdr>AIFight
cmdr_AIUnit
cmdr_AIMerchant
The AIMerchant is the next selection in the list under AI_HumanSub. Am I doing something wrong or is this a glitch?

Hmm, it's hard to explain. I didn't want to explain it earlier on because it would only make it more confusing.

There's a hidden feature in S3D that I have not yet fully implemented. Some controllers have so called 'optional' values, meaning that the value may be specified, or it is omitted. When adding blank new chunks using S3D's new feature, all optional values are also enabled and there is currently no way to 'omit' them.

In this case, the last value 'cmdr_AIMerchant' is one of those optional values. I don't remember where but it is used somewhere (in most cases it isn't), and I am not entirely sure what it does. If you don't want it, I can only recommend finding an existing controller that doesn't have this value and export/import it.
I hope to add a checkbox for optional values at some point so you can choose to omit or use them.

Hope this clarifies it a bit, I have been wondering for some time now when someone would notice ;) So kudos to you for the sharp eye!

Well sorry for letting the cat out of the bag. I just find it easier to add a simple node like that rather than go and export and then save it somewhere, then import, then go delete it....wheeew out of breath just saying it:lol:. Seriously I already did export and import one, so no problem. The only reason I thought there might be a problem is the the Merchant happens to be the next one on the list under the one I added. So, I thought maybe it was taking some info from the next controller.

This game has stufff so well hidden, I think S3D is going to help me find it:rotfl:. Half the time I can't find my sub.
