Alrighty... stupid question, I figure I figured out the answer already, but I'd rather ask and look stupid than not ask and be stupid.
Just picked up the TM compatible version of RSRD, and slapped it over TM 1.7. The only other mod I'm running is the CBS news mod, so I shouldn't have any mod conflicts.
First patrol, patroling in that gulf off the western coast of Luzon... wikipedia says it's Lingayen Gulf (http://en.wikipedia.org/wiki/Lingayen_Gulf). Ran across a coastal merchant, chugging along. After tracking it down, I notice it's not displaying a flag, at all. My SH3 instincts kicked in, and I took my finger off the trigger. Moved in close enough to spit, and she kept a solid course.
Obviously, the above "target" is neutral, and thus should not be attacked. I'm leery of the bit about not displaying a flag, though... are the Japs gonna be nice enough to display their nationality when I run across them?
I'm assuming this is "caused" by RSRD, btw... maybe it's a feature of TM, and I've just not noticed it before installing RSRD. Feel free to correct me if I'm wrong.
