Question: why use Fraps, in addition to the built-in fps meter?
As there's so much difference in both readouts...which one is more reliable?

Fraps can also be used to take screenshots. Its a bit easier than Ctrl + F11 ingame. That overlay appears incase you want to take a video also I'm pretty sure it'll display the same numbers.
