All those lines highlighted in orange above possibly have a Flotillas.upc and/or a CareerStart.upc, as well as maybe a PatrolObjectives.cfg file that interfere with each other. It might be that a portion of the PrePearl portion was over-written. If you are not going to use the New Construction nor the SubRon 50 starts, I would remove those while you do the PrePearl starts. You will have to clear the Save folder and start again. That ~might~ do the trick...
