Default Consequences of shooting civilians.

Is there a consequence of accidentally shooting civilian ship in MP (e.g a wakehomer torpedo chooses to follow a civilian ship's wake, instead of enemy ship's wake)?

It would have to be scripted or occur by triggers. So depends on the mission (maker). Afaik there is no automatic penalty because it is civilian.

Only If "civilian" belongs to side "neutral"

For example if in side 3 are 3 ships, Tanker, Oiler and Ticonderoga, after accidentaly (or not) sinking Tanker, Tico will open fire to you.

The same ships but in side "neutral" shouldn't respond even after sinking 1 of them.
