Check out the KillFlags mod. It adds sub insignia's onto the conning tower and kills on it as well. head over to http://battleflags.net/ to start.

You can also check out my skin Gato Camo. It has two versions one for the USS Drum with it's insignia and it's Sub number on the bow and the other is a generic version.

Actually, it can be done so that it shows up on both sides correctly by modifying a different texture. The problem is that you must use a non-white color for the numbers (the further from white, the better it shows), so it doesn't show up very well on black skins. A black number on a grey skin can easily be done.

The newer skins at killflags have the sub number on the hull at the bow and any of them listed as "Combo" skins have the black for early war and grey for late war format.

Hull numbers were removed at the start of the war. The US didn't want the IJN to know which subs were patrolling an area.

It also allowed subs to shift areas giving the impression there were more boats on patrol at one time than there actually were. This actually worked as Japanese intelligence would sometimes say there were 2-3 times the number of boats in an area than the number of boats actually there.
