Not possible to swap install folders under a Steam install as far as I am aware, though wiping the folders in 'My Documents' is always a good idea when reinstalling.

@ OP - did you mod the game before installing the Uboat addon pack? I take it you bought the addon from Steam as well?

Probably the best thing to do is to find both SH4 & the Uboat pack in your Steam library, then r-click each one and 'delete local content'. This will wipe any stock game files. If you have installed any mods, you'll need to go into your SH4 folder and manually delete those files (and JSGME if it's installed in that folder). This should ensure you have no files left on your system.

Once that's done, reinstall SH4 first. Wait for it to download, then start it up just once (don't do any missions, just load to menu, accept any patch downloads on the way & then quit). This ensures the correct paths are written to the registry.

Then download the Uboat mission pack, start that once as well. This should give you a working stock verson of SH4 with the Uboat missions. Try it unmodded first to make sure it's all working and stable (there are still a few issues with stock game even after uboat patch, but greatly reduced), have a few patrols. If it's all working, you should be good to install mods etc when you see fit.

I use Steam versions of SH4 & Uboat missions, and the above worked for me. Hope it helps!
