This is an error with the TMO values and should be changed either to SH4 default values (moves it to the top left corner so it's visible regardless of resolution) or use the FOTRSU values which places the chrono watch to the left of the Torpedo Data Computer when in periscope view.
UNDER [G29 I2], REPLACE this line...
NZone= 412 768 234 225 0 1 0x29000000 1.23 0 0x29020000 -1 0 -300 0
...WITH THE SH4 DEFAULT VALUE BELOW (moves it the top left of the screen)...
Zone=412 768 234 225 0 1 0x29000000 0 0 0x29020000 -0.1 0 0 0
...OR...USE THE FOTRSU VALUE INSTEAD (moves it to the left of the TDC)...
Zone= 412 768 234 225 0 1 0x29000000 0.683594 0 0x29020000 0 0 0 -10
SAVE YOUR CHANGES AND TEST THE FIX. In my case this was tested at 2560x1440p but should also work at 3840x2160 and all lower resolutions too.
