It does appear as though the balance of forces favours the Israelis. However, I try to match them up as closely as possible. No scenario designer can promise perfect balance nor, IMO, should they try because in the real world you find elephants and ants. I just try to create fun and challenging situations. This scenario was originally created for Harpoon Classic. I tried to re-make it for H3 by following the Order of Battle as closely as possible as a tribute to the original scenario.

I respectfully disagree with your opinion regarding the placement of vessels within a swarm of neutral targets. I believe that this is a valid tactic actually employed in the real world as asymmetric warfare. Moving amongst the fishes is a tactic in land combat. Why not do the same at sea?

You can view the initial Libyan and Israeli orders either with the game or the scenario editor. For your convenience, I will append a copy here. Also, I will show you the initial Libyan fleet dispositions on a map along with their SSM coverage.
