I make 10+ new saves during this second play though, and all are glitched. However all these newer saves can be loaded successfully after restarting the game

The problem is most likely to be because of the amount of data that is being stored each time you make a game save.

Do not overwrite existing game saves.
Making a manual game save and then exiting the game clears all the data.
When you start your game and load the last game save you should not have any problems.
