Believe that (as well as the reprovisioning of AA & DG ammo/torps...) is getting in close until you see a pop up menu, that asks if you wish to refit... as I recall.
If you are at your home base/port... that pop up menu should also include an option to dock, if you so choose to do so...
Again, if I am remembering that, correctly...
