I donīt know the Thomsen Sound Pack, but in my opinion Sounds have nothing to do with the problem you describe!
When you use external Sound MODS only one thing is important, that a sound mod not the file "SH3.sdl" or other files except .wav files from LSH overwrites.
The problem you describe arise, when you made changes on the Sub or the crew BEFORE you start your first patrol in career.
