With this order and mods + LAA everything works fine.

I am planning to include Merchant Fleet Mod.

When I was having crashes I had:
MEP v6 and fixes for flat sun
SH5 water for SH3
plane and ship fire and smoke damage
moonlight mod
Ahnenerbe Wide Gui with both tweaks by Izgud
TKSS German U-boats compilation
Thomsen Sound Pack
and a few minor mods

The list above without LAA caused crashes after red bar filled up. With LAA it crashed after going to bridge or periscopes. When I removed MEP and set the proper order everything worked. The only bug is when you go to conning tower and click periscope (instead of just pressing f3 you can go there) - so the view with periscope column, lens and chair is rotated 90 degrees.
In my opinion you shouldn't merge MEP v6 and SH5 Water for SH3, because these are both environmental mods and probably it's conflict between them.
Try use only one, I suggest you MEP - it's a piece of good work.
