Any game based upon actual wars can raise the same questions. Whether it is WWII, the U.S. Civil War, WWI, Medieval Europe, or Feudal Japan.
What I take away from this game when a patrol is finished isn't so much pondering all the lives lost in the actual conflict as the visceral excitement of being both hunter and hunted.
I applaud your conscience and sensibility to remember and honor those who served in a time of madness. Just try to remember those aren't real torpedoes.

It's a bit more difficult for some people.
Many had Grandparents fighting in WWII, and unlike a Feudal Japan things are more recent...and closer to home, so to speak!
I understand that some people see this as only a game, and it is, but for a handful it's also like they are playing with others people history!
It's simply the way they feel. Them being sensible, thats all!
