Yes. I do it myself. Here's how:
Just have the game installed normally. You don't have to make any special folders or windows like what you're saying above.
Right click on the shortcut you use to run Sub Command and bring up the "Properties" menu.
In Target, it lists the path to the executable file to run the game. It should say something like "C:\SubCommand\subcommand.exe" (including the parenthacies)
All you have to do is type -windowed including the dash after the final parenthacy (So the above example would look like this....
"C:\SubCommand\subcommand.exe" -windowed
The space in between the parenthacy and the dash is important.
Also, make sure that RUN on the same menu says "Normal Window" and not "Maximized". You can use the little pull down menu to change this.
You can now run the game. You can change the size of the window by altering the screen resolutions in the game's "Options" menu under "3D" The higher you set that resolution, the larger the window gets.
I find for me that 1024 x 768 is fine for what I do.
