You will soon learn that the manual is the least informative way to learn the game. Yes, you spend time making repairs, but only because making repairs adds to the time spent in port. The more damage, the more time.

SH4 has that problem, but SH3 only has one mission: patrol your assigned grid. As Bigboywooly pointed out, there is a chance of getting assigned the same grid. If that's the problem, the solution is SH3 Commander. One of its many great functions is to let you choose your own grid before each patrol.
Play a career or at least a few patrols in stock, then start looking at the mods. It's a whole different game.
