Actually, you can award medals while docking with supply ships. Go back to the map room screen, (one step back from the desk screen) and click on the file cabinet (Upper left). You can even recruit new crewmen (highly unlikely on a supply ship).
Nothing can be done about the boat or torpedoes, all the homing torpedoes you got from home port? gone...
