Yes. SH3 Commander can be run with any version of the game, and you don't have to uninstall/reinstall anything unless you want to install GWX. Commander installs itself directly to your computer and lets you do just about anything you want, including using my recently re-uploaded Random Loading Screens mod. It's the best tool out there.
