I had at least similar problems. Some mods require a "clean" install of SHIII. If you end up doing a reinstall, be sure to find the SH3 files in your documents folder as the un-install doesn't seem to remove these. Then do a search for any files containing: sh3
You may end up with several matches that do not have anything to do with SHIII, but delete the ones that you are SURE of. This solved my problems. good luck!
