Been there, done that. With four torpedo qualified petty officers and the green bar maxed anyway, they do seem to be doing something with the torps but they sure as hell are not putting them where they should be.
I'm 98.27% sure this is a bug, since only the two topmost externals in the stern are affected. The rest work just fine. And the weird thing really is that if I've got the stern torp compartment maxed, the reload time box says "Loading in N/A. Not enough men in bow torpedo compartment".

At times you will get the "Loading in N/A etc" message. Speed up the tc and you should see it move.
Also, ensure your not in 'silent running' mode.
Failing that, I'm out of ideas
