Yes, it can be chosen randomly, using the multi-skin feature of SH4. Go to
/roster/German/Sea and look for GeAuxCruiser. In that file you can set up the game to tell it which skins to load for the ship in question. Most of the merchants and many of the warships in the game have this feature by default. I now have a mod for RFB which adds a number of different flags for the German auxiliary cruiser.
