I finished my second patrol returned to Pearl Harbor and got a new tower for the sub. Then when I opened the sub refitting menu to check what I could upgrade and so on there was no gun crew slots at all. No matter if I moved the gun or removed it.

I guess I have to stick to unreliable torpedoes for a while....
