You described it perfectly. I've noticed it in 1.4 prior to modding and I've noticed it during TM/RSRD. It's been a bug since day one from what I can tell.
Having said all that, it does seem to 'correct' itself when loading a saved game. It is annoying though to see the bars that are supposed to push the diveplanes down appear through the top of your hull, LOL. I've never saved while dived so I don't believe it's related to that in itself. In my experience it'll happen at some point later in a mission, I'll order a dive and the diveplanes do the opposite graphically of what they're supposed to do (I'll have to remember a screenshot one of these times). The boat still dives normally but the diveplanes look strange.
