I don't have an answer to how you may have lost all your fuel. However, in such a situation you could have tried to use the 'Return to Base' option instead of losing your patrol tonnage. If i remember correctly (at least in stock SH3 - have never tried it in GWX) you can use the Return to Base even if out of fuel.

BTW, I believe the optimum speed for your type VII is 9-10 knots (perhaps varies upwards slightly with Engine upgrades). Set it manualy and check with the navigator and use the speed which gives you the most distance. 7 is surely not optimum for Type VII.
