No, you don't have to run manual targeting.

However, since it is the default setting, you will need to ensure you turn it off before starting any campaigns, patrols, or missions. This can be done after you select your the mission/patrol by changing the realism settings.

For a career, once you get to the office screen, move the mouse to the bookshelf that has the save game/load game books. There's also a section on the shelf that diplays "options" when the mouse passes over it.

Click on that, select gameplay settings in the next window and change your settings there.

Alternatively, you can manually edit the gameplay settings like you did.
