Did you delete all SH3 folders after you had uninstalled everything? It will get rid of all of your old careers and SH3 Cmdr files (unless you save them elsewhere) but GWX 2.0 is incompatible with GWX 1.3 files. I found that by deleting
all SH3 folders the install was quick and clean.
