Disable all mods and run the "Compare game files to snapshot" in JSGME(you of course generated the snapshot after installing JSGME, right?). If it lists nothing but screenshots you're free to patch to 1.4. If any actual game files are listed, then I'm afraid reinstalling is the only secure option.
