Be sure to have plenty of landing party favors. A keg of Heineken wouldn't hurt either.
Seriously, let's say you are inserting a spy. You will get an objective point on your map (like any other objective). It will be on the shore of enemy territory (like near Osaka). Go there. You have to get very close, probably so close that you will have to surface in order not to run aground. When you are close enough you will get a message asking you if you want to deploy the spy or postpone (sort of like when you are asked if you want to refit or end a patrol). I highly recommend you postpone and stop your boat to 0 knots because if you choose to deploy while your boat is moving forward, the raft that gets deployed makes an awful scraping sound against your boat. But don't worry, just add a little reverse speed to get away from the raft and then get the heck out of there to deeper water.
Oh, and always plan to deploy landing parties at night . . . for obvious reasons.
