You don't need the crush depth tool if using SH3Cmdr as it essentially has the same feature already built in. Check the SH3Cmdr readme file for more info (including instructions on changing the variance).
Although it would not be the cause of your variance in this case. Most likely you had some hull damage, which affects the depth you can dive.
