I'd say the easiest solution to the OP's problem is to install all your software into any folder OTHER than "program files". I have SHiV and SHIII in a "games" directory in my user area. This completely bypasses Vista's UAC limitations. Mods and editing work just as they did under XP, with no permission problems.

Other then the couple of tools that came with my PC (eg. DVD/CD burner app), I have not installed anything into "program files" - it's all in my user area, or in a "C:\applications" directory. You could also disable UAC from the control panel, but that may mess up OS updates and such, so it's easier to bypass UAC's obnoxious user-level intervention by not using "program files" for your apps.
