This alone is conclusive evidence that you have a file conflict. This occurs when the base coords in Flotilla.cfg are different to the base coords in the LND file.
As mentioned before, perhaps you've loaded a save file from a previous version of GWX? Perhaps you didn't remove all files completely after a previous SH3 uninstall? Perhaps you "forgot" about that incompatable mod you installed?
