Also other mods I have (In case somebody can spot something from that): Longer Torpedo Wakes, 6 Dial Slide Out and Depth Charge Shake. Nothing that should conflict with the running of the ship as far as I can see.

There is no "normal" trick to get around the engine malfunction. And there are two different types of engine malfunctions. One is by percentage and the other is limiting knots in a given setting. Try saving and restarting the mission, unless of course you've got one of the rare unrepairable bugs which means it cannot be resolved at sea.

Ah maybe thats the culprit then - I had noticed in the past whenever I ordered ahead full on a VII and got 14/15 knots I could go in and set the speed to 20 knots directly and then the speed of the boat would increase to 17 knots, so I assumed the Sabotage option merely affected the speed "ordered" by the engine telegraph.
I did try a reload, without success, I better try starting the carreer over, even tough I managed to shoot down a plane (first one in GWX as I always dive to avoid them, but this time the boat refused to submerge so I had to duke it out
