As this was a bug I reloaded a preivous saved game and tried again. If you go to the west side of the harbour (stick as close to the coast as you can) and then loop around to the target from the north you can avoid the nets and mines in Manilla. You may have to set your depth to a bit shallower than periscope depth to avoid running aground though.
I did it at 48ft.
