For a quick fix right now, if you can't wait:
Save a game IN BASE. Then, go to mydocuments/sh4/data/cfg/savegames/<most recent savegame folder>. Open up
careertrack.upc in Notepad. Look for the name of your current boat (USS DRUM, USS BALAO, etc.) and change it to your liking. Also, have a looksee in the
activeplayerunits.upc file as well, I can't remember right now if the unit name shows up here as well, or not.
For a permanent fix, I'd recommend Beery's solution (thanks, Beery!!!), which is to edit the cfg file for the type/types of sub for which you want to change name. I definitely reccommend this one the next time you fire up a new career.
